Message Hood: My hoist (and most hoists I've used) will hit the underside of the hood when you push the engine far enough into position. If you hit the wrong place you will dent the hood from the inside and it will show up from the top as a mountain.

Fenders: Most of the time I won't bother to take them off, but the first time I didn't have any protective fender covers to cover the fenders when I work on the car. The fenders can get damaged from a few things. For example, when I lean over the fender to position the engine in the bay before it's lowered. Also, I usually hang the wiring harness over the side to keep it out of the engine bay while I'm working. Everything moving around on it can scratch the paint.
